When playing Dungeon Fantasy, clerics and druids cast spells that are
augmented not by Magery but by Power Investiture.

I just now tried to do a wizard-cleric with the GCS software and found
that the way in which Spells and the Magery advantage interact make it
impossible to correctly distinguish between those spells that are to
get Magery skill bonus and those that are to get Power Investiture
skill bonus. As a result, the spells added for the cleric lens ended
up getting +6 from Magery 6 when they should have been getting only +2
from Power Investiture 2. As a consequence clerical spells are printed
with 4 levels too high skill.

Does anyone know how this may be resolved, if at all, in GCS?

It looks like what you'd need to do to get this resolved is edit (in the
character) the colleges of the spells that are based on Power
Investiture, and edit Power Investiture and Magery.

The defaults from the Library have Magery apply a bonus to spells from
all Colleges, while Power Investiture provides no bonus. To make a
distinction, change your copy of Magery to provide a bonus only to spells
from Colleges whose name "does not contain", e.g., "Power Investiture".
Then edit your copy of Power Investiture to provide the bonus to colleges
where the name "does contain" the label of your choice. And then adjust
the spells you want so that their College names include the label. E.g.,
change "Air" to "Air - Power Investiture".

You can, of course, vary the names as you prefer to allow for, say,
different types of Power Investiture or other distinctions.

Some time after I made the original post I stumbled across a separate
"Dungeon Fantasy" data library in GCS which does almost exactly what
you suggest above. I didn't think to post the solution then though,
sorry about that.
